Considering the MC isn't unattractive and the fact that unattractive/nerdy dudes are part of the orgy as well, a plausible explanation for them leaving him out of it would be that the girl who wasn't part of the orgy is in love with the MC, and that the other girl doesn't want to ruin that by having them enter it. You got it all wrong. The problem is not the mc being hated but how he was tricked. Here is what happened in a nutshell:

The mc and the childhood friend secretly like each other but since they are both shy they don't confess their feelings, they are both members of a club including the sister of the mc, the glasses chairman and the yandere girl. Yandere girl has a huge crush on the mc and knows that he has feelings for the childhood friend, so in order to get the mc for herself she makes a deal with the chairman in which she arranges the childhood friend getting raped by the chairman in return for giving her anal virginity to the chairman.

As a result, the childhood friend becomes a slut who has orgies with other club members , the mc's sister also turns into a slut and gets pregnant, and then has sex with the mc, showing how broken she became, and the yandere girl gets the mc for herself and gets herself pregnant with his baby. At the end the mc punches the chairman, though we don't see it, and joins the orgy and fucks the childhood friend who has turned into a slut for the whole club now. The important thing is the mc is broken like the others now and lost all the love he felt for the childhood friend, and now she is just another hole for him to fuck.

Another point of interest is that while the mc's sister and the childhood friend don't know for sure who got them pregnant , it's certain that it was the mc who got the yandere girl pregnant, so he can't easily break things up with her, even though it was her who fucked up his life in the first place. It's pretty much certain that the other club members won't take responsibility for the babies, so it's possible at the previously mentioned epilogue, that is supposed to come with the tank, we will see the mc getting stuck with taking care of three babies while the others keep having orgies and having fun.

Does this still feel like a good ending to you?

@Hakrei Why is it just the MC's fault for not locking down the relationship with the childhood friend? They both loved each other and both didn't ask each other out because they were both shy. That at the very least makes it both their faults. Also if you've seen most NTRs you would know that locking down a relationship with someone doesn't mean shit even if he married her this would still happen; the huge amount of the wife NTR proves that. You know what, I'm just going to ignore the plot to destroy the MC's love interest.
There are three parts in particular that bug me.
1) The MC complains that they left him out, but when the cute girl approaches him, he resists! Which suggests even if they had invited him, he would have refused. He doesn't seem open to new things. And being his family and closest friends, they probably already know that about him. So why would they invite him?
2) What is the MC supposed to think, if he sees several guys banging his crush, but she won't let him touch her? Especially when every other girl either jumps him or doesn't refuse him? Sure, misunderstandings can happen, but if she'd just thrown herself at him on the beach they might have been able to skip all this.
3) Okay, the last chapter is the worst. Nobody gets who they want, one girl is drinking beer while pregnant, that douchebag guy is smoking right in front of what I assume is his baby. So you know those kids are already doomed.

In some ways, this is almost worse than normal NTR where the guy masterbates to videos of his girl getting fucked, here the guy abandons his love and becomes an immense cynic, whereas normal NTR victims remain obsessed with the one they love. Still, unlike those other guys he gets to have sex in the end, but was it worth killing his ability to love?

Personally, it feels like Yoshino is the biggest loser in all of this. Sure, she got pregnant with Kotaro's kid like she wanted, but her scheming broke him so completely that even though he eventually let her back in his life, it's just as another hole to fuck and forget. He's never going to care for their kid when it's born and he'll never ever love her again no matter what she does. It's a hell of her own making that she completely deserves. Kotaro found what really happened between all of them and completely shut any feelings he had for Yoshino & anybody involved in the Orgy party.
Yoshino may had loved Kotaro but her plan back fired so hard than she completely lost him and he doesn't even care about the child either.

I'm not really sure I'd say he got a happy end. But ending itself is what you make of it. A character like him would be interesting to break down and figure out how he's really handling things mentally. Both pages 98 and 101 aren't as open about how he's coping as the ending itself. I think the best way to put it is he's a refurbished vase from a shady shop. Sure he looks great from afar but if you get a closer look you can see the cracks.

@tearsax Oddly enough, the chairman and Kotaro's sister actually do get some karma sent their way. There's a note on that page in the epilogue where Mako was yelling at Yoshino about claiming Kotaro before someone else could. Someone on NH used Google Glass and it says that both of them were expelled and the chairman got charged with rape. Doesn't help much with how incoherent the story is, but it's nice to know they didn't get off completely without consequences.

The afterword sadly hasn't been translated yet. I really like this series and want to know more about it. It's sad that according to some people Yasu has lost interest in this series, even though originally he planned something like a short sequel or an epilogue for each character.
