Well to be fair AvidWebFan, they did have their ups and downs throughout. Maybe she found out something EXTREMELY unsavory about him in the war's aftermath(knowing Urahara's shady/secretive nature, this is likely even with their long relations). She did threaten him after he pondered becoming evil in his research/battles(specifically him stealing soul fragments by killing the owners to create weapons I.E the hogyoku).
