(Obviously spoilers for XBC3's ending)
It hasn't been directly stated, but it's so heavily implied that it might as well be confirmed. Nia's baby in the family photo has the same silver hair and cat ears as Mio. The dialog hints at a deeper connection in Nia's Ascension Quest and they have identical core crystals in their chests. Additionally, we only see Melia's world (from XBC1) with Noah, Eunie and Lanz in the prologue and epilogue. Showing Mio, Sena and Taion in Alrest (Nia's world) would directly show that Mio's is Nia's daughter, that's why they aren't shown in the cutscenes. (They probably want to show that in wave 4)

Klaus created the worlds of Bionis/Mechonis and Alrest simultaniously, appearing in XBC1 as Zanza and as the architect in XBC2. Additionally, we can conclude from Melia and Nia being able to do live video calls, that time moves at the same pace in both worlds. That means that before the events of XBC3, both worlds are at the same age. We know from the Memorial Hall that Shulk and Rex were alive after Z created Aionios. So, the beginning of XBC3, before the world's merge, is only a few decades after the ending of XBC1 and XBC2. This means, the time frame also matches up for Mio to be in the age range (between 10 and 20) to be used as a soldier for the flame clock.

So even agewise, it's plausible for Mio to be Nia's and Rex's daughter.
