General plot for Fire Emblem Awakening:

Children from the future went back in time to save their parents.

That's essentially what's happening here. Chrom doesn't know she is his daughter because...
1) She introduces herself in the timeline as 'Marth', a well known male ancient hero.
2) 'Imposter Marth' has been keeping the fact that she's from the future a secret up until much later in the game... So Chrom has no reason to suspect the person who claims to be an ancient hero is in fact, his own daughter that was only recently born.

Edit: Also yes. This comic implies that Chrom is okay with humping dudes. Even though in game he can only reach rank S with female characters iirc.
