A doujinshi is a self-published work, that's all.
If the work is published in a commercial magazine or anthology, it's not a doujinshi, if it's a small works sold by the authors themselves at conventions like Comiket and other events, it's a doujinshi.

Also a lot of the time when people tag doujinshi it's because they are ignorant of this fact and think that all hentai manga are doujinshi, which sadly seems to be the majority of people, even when the site makes it clear there's a difference.
