Going from the author's afterword, it seems like Yukari made Ran her shikigami because she wanted Ran to eventually replace her, much like how a new Hakurei would eventually replace Reimu. Ran wanted to become like Yukari, and Yukari encouraged it because that's what Yukari wanted. But at some point, a youkai from the Japanese Doll horror story entered into the picture, giving Ran those nightmares. According to Reimu, that was apparently Yukari's doing, but since Yukari cleared it up herself, there was no need for Reimu to do anything, which is why she left.

I'm not sure if Yukari was merely teasing Ran like she usually does, or if she was legitimately preparing to pass on the role of Yakumo to Ran. The author didn't quite understand what he was writing either, though, so who knows how accurate that is or is not.
